If we havent completed the first stage when the second one comes out does this mean we wont be able to advance further into the event?

Correct. On the plus side: completing stage 1 should be easier once stage 2 has started. More people will have moved on, leaving the tunnels a bit less crowded.

Ok, sorry to bug you but one more question. So i do need to go ahead and turn in my stuff now and become one side now, correct?

do we have to re-hand in items after we get permanently accepted?

Each side will have the same number of quests, and the same amount of rewards, but some slight variations (no, I won't divulge reward info). Both sides start with a "Turn in 50..." quest. You only have to do it once.

I won't tell you what's to come, but I will say that cementing your allegiance will pretty much consist of talking to a quest giver and saying that you would like to permanently join that side. This will happen later, after the first "Turn in 50..." quest.
