I think you're missing the point to the story, it's meant to creep you out. There's been several stories and theories surrounding lavender town and the original pokemon games in general. There's an older story that states kids who played the original game in Japan upon spending a few minutes in Lavender town would go crazy and that before they released the game in th U.S. they changed the music in it, this story is thought to be the predecessor to all pokemon creepypasta and this guy just built on that idea. So the missing notes were the mythical notes that caused people to go insane/die.

was the missing note a kick drum?

It's a board on a site called 4chin, it's not really called 4chin you can't say it's name THEMS THE RULES (just like fight club), It has several boards each of which is a separate forum with separate set topics. These topics range from cooking to anime to paranormal and everything in between.
